I listen to Point of Inquiry and Skepticality too, the other podcasts I listen to are Science Friday, New Scientist, Radio Lab (WNYC science), net@nite (tech), Diggnation (news/tech), and Democracy Now (news/political).
Another recommendation for the Skeptics Guide- they aren’t strictly atheistic but it is a very good skeptical and scientific podcast. It has the fringe benefit of being absolutely hilarious.
I also enjoy “Dogma Free America.” It’s unique because it has news of dogma from all around the world (ex: people not wanting fake snow on mountaintops because they worship the mountain or people being killed b/c they are accused of witchcraft) followed by an interview.
Its host is cheesy, but I still enjoy his wit at times.
And someone already mentioned this, but the Infidel Guy’s podcast is great b/c it’s three podcasts rolled into one feed and they discuss all sorts of topics. You can also call in and ask questions on Thurs and Fridays when they’re live. Right now I’m listening to an older podcast where the Buddhist concept of no-self is discussed.

I listened to a few episodes of The Skeptics Guide to the Universe, and it’s pretty cool. I went straight for the James Randi episode.

My favorite is LogicallyCritical. The show covers a wide range of topics on the podcast but the atheistic shows are the best. Great use of soundbites also. I highly recommend it.
And last but not least, there are plenty of videos, mp3’s, links and feeds at this archive of skeptical media from Massimo Pigliucci, Steven Pinker, James Randi (he has a radio show too), Phil Plait (the Bad Astronomer), Michael Shermer, and Richard Dawkins. And Daniel Dennet.
Dr. Seth Shostak is the host – excellent show on skepticism & science. He works for SETI – but is (rightly) skeptical about UFOs and alien visitors and such. Some shows on religious skepticism.
